Enter the bank building and climb to the third floor to meet the captain
To meet the captain of the USS Constitution, you must first enter the bank building underneath the ship. Once inside, loot the cash registers for pre-war money. Then, climb up the rubble to the second floor. From there, take the staircase to the third floor.
On the third floor, you will encounter the First Mate, who will initially threaten you, but Captain Ironsides will intervene. You can then proceed to the Captain's Quarters, which is located north of there through a locked door. Inside, you will find a U.S. Covert Operations Manual in the left corner next to a lantern.
